    It seems I have encountered an aberration between the raw data (spectra at XY-coordinates) and the data from the .img file, generated from the raw data with AnalyzeThis!.

    When I compare an individual spectrum at a certain set of coordinates (raw) with the spectrum shown by the plot function in BioMap, there seems to be a difference of mass between the peak signals. At 3 kDa it’s about 7-9 Da, but at 5,5 kDa the difference builds up untill 20 Da.

    Has anyone here experienced this before? Or any idea what I could do to solve this problem?

    Based on your observation, I guess that the routine for writing the t2m-file has some flaws. The BioMap import routine would not generate the observed mass shift. This issue is best paced with the team who built the acquisition software.
